When looking af a systems cost you can start to look at the cost of the production of one kg of refrigerant. These values are very hard to get because it is often regarded as a trade secret. By investigating the topic a little I found that in an ASERCOM meeting some years back the value for the production of 1 kg R134a was 159 MJ/kg. Looking around for the figure for CO2 I found that the energy for the production of 1 kg CO2 happens to be about 1 MJ/kg just to stay in the same values. What you then pay in the market for different grades is a commercial question mostly related to the logistic and paperwork around the different qualities.
Looking at the system price we are currently looking at prices for systems that are produced in millions and compare them with systems produced in thousends and to be honest that is not very fair. However there will be a premium for some CO2 parts because of the higher pressure the system has to withstand. The compressor housing witl have thicker wall thickness and the vessels will also be a bit heavier. In many cases the pipes and coils will have the same price as currently depending a bit on the size of the system. When the production volume is taken in to account the difference might be reduced a lot.
